Tourism minister Olga Kefalogianni told the BBC checks at Greek frontiers should take less than two minutes, after queues at Corfu airport prompted a suspension in early April.
The EU's new Entry-Exit System requires fingerprints and facial scans for non-EU short-stay travellers, but Greece says it is easing procedures without breaching rules that allow temporary suspensions during congestion.
