At Watkins Glen, the Trackhouse Racing driver recovered from 22nd with 24 laps left, passed Ty Gibbs with eight to go and beat Michael McDowell by 7.288 seconds.
Van Gisbergen led 74 of 100 laps for his seventh Cup win in 62 starts, all on road courses, and his sixth victory in the past seven road races.
