The 32-year-old returned on Thursday after more than seven years in Syrian detention camps and is due in Downing Centre Local Court on Friday.
Police allege she travelled to Syria in 2015 to join her husband, with the two offences carrying maximum penalties of 10 years each.
Two other returned women were also arrested in Melbourne, while eight accompanying children are expected to receive state-supported medical, educational, psychological and de-radicalisation assistance.
