At the Vancouver meeting, the Palestine FA chief refused to shake hands with Israel FA vice-president Basim Sheikh Suliman before leaving the stage.
Rajoub said the Palestinian federation will appeal to the Court of Arbitration for Sport after FIFA in March declined to suspend Israel over West Bank settlement clubs.
FIFA also fined the Israel Football Association $190,000 in a separate disciplinary case over discrimination, racist abuse and offensive behaviour, amid a dispute Palestinian officials have pursued for 15 years.
